Subject: Multi-Scale Biology Study Group, December 12-15, U of Birmingham

The University of Birmingham, with funding from the UK Multi-Scale Biology
Network, will host a Multi-Scale Biology Study Group from 12th-15th
December 2017. This event will bring together biologists, clinicians and
scientists in industry with mathematicians to tackle research questions
posed by the experimentalists, following the successful Multi-Scale Biology
Study Group held in 2016.

Registration is free for up to 20 non-local UK-based researchers and will
cover accommodation and subsistence - places will be filled on a first-come
first-served basis. Registration is now open at http://web.mat.bham.ac.uk/D.Smith/StudyGroup2017.htm

Further details will also be posted on the website as they become
available, any queries should be directed to d.j.smith@bham.ac.uk or
r.j.dyson@bham.ac.uk. Interested mathematics researchers at all levels,
from research students to established academics, are encouraged to attend.

The call for problems is currently open - if you know of an experimental
researcher who may be interested please ask them to contact Dave Smith
(d.j.smith@bham.ac.uk) or Rosemary Dyson (r.j.dyson@bham.ac.uk).

Subject: PhD Position: Cancer Modelling, Royal College of Surgeons, Ireland

Project title: Multi-scale mathematical modelling of non-Darwinian
dynamics in therapy-induced drug resistance in Glioblastoma

Location: Royal College of Surgeons in Ireland (RCSI)

Principle Investigator: Dr Marc Sturrock (marcsturrock@rcsi.ie)
Collaborators: Dr Alexander Kel (geneXplain, Germany)

Project Summary: The propensity of Glioblastoma (GBM) towards genetic
mutations often allows treatment resistant GBM to arise. However, even
without genetic mutations, fitness selection processes can expand
resistant variants. In Project 10, the PhD student will begin by
developing holistic ordinary differential equation models of gene
expression profiles which are known to play a role in the emergence of
GBM drug resistance such as those involving multidrug resistance protein
1 and B-cell genes. This will be achieved using proprietary signal
transduction pathway and gene regulatory network platforms (TRANSFAC® and
TRANSPATH?) while seconded at GeneXplain (Wolfenbüttel, Germany).
Returning to RCSI the student will calibrate these models using RNAseq
data from the GLIOTRAIN biobank. Finally stochastic analogues of these
models will be simulated using a stochastic simulation algorithm and
inserted into a second model scale which keeps track of cell growth,
division and partitioning. The model will be simulated under SOC
treatment regimens and the resultant emergence of a subpopulation of
resistant cells will be analysed to delineate resistance mechanisms and
propose novel treatment strategies.

Specific Requirements:
-MSc in Applied Mathematics/Mathematical Biology/Systems Biology/
Computational Biology/Biophysics/Computer Science with preference given
to those candidates with experience in gene regulatory network or cancer
 modelling
-Experience with fitting models to data e.g. using Bayesian parameter
 estimation techniques (MCMC, ABC etc.)
-Experience with agent based models or stochastic simulation algorithms
 would be beneficial
-Scientific computing skills in C / Python / Julia
-3 Year Duration

Subject: PhD Position: Image Analysis & Lightsheet Microscopy, HKI, Germany

The Leibniz Institute for Natural Product Research and Infection Biology
- Hans Knöll Institute (HKI) in Jena, Germany are looking for candidates
to fill the position of Doctoral Researcher in the area of image analysis
of microscopy data. We are looking for a motivated candidate, who would
develop new image analysis algorithms for laser-scanning fluorescence and
lightsheet microscopy data, as well as extend and optimize already
established image analysis pipelines. This will involve automatic
detection and quantification of various regions of interest (ROI), such
as cells and tissue areas, in 2D and 3D microscopy data of infected tissues
and organs. For instance, one of the tasks will be to develop novel
segmentation algorithms that identify individual ROI without applying
fluorescence labelling.

The project will be carried out at the Leibniz Institute for Natural
Product Research and Infection Biology - Hans Knöll Institute (HKI) in
Jena, Germany. The three-year Doctoral Researcher position is available
starting from January 2018 and will be funded by the International
Leibniz Research School (ILRS).

The deadline for application is the 22nd October 2017. For full details
and application please see http://www.ilrs.de/vacant-project-details.html?project=150.

For further information about the project you are welcome to contact
Prof. Dr. Marc Thilo Figge, PI: thilo.figge@leibniz-hki.de

From: Allison Shaw <ashaw@umn.edu>
Date: Wed, Sep 27, 2017 at 11:21 AM
Subject: PhD Position: Theoretical Ecology, U of Minnesota

The lab of Allison Shaw (http://umn.edu/home/ashaw) in the Department of
Ecology, Evolution and Behavior at the University of Minnesota is
recruiting a PhD student to start in Fall 2018. Research in our lab uses
mathematical models to understand the ultimate factors that drive long-
distance movement (migration, dispersal) as well as the consequences of
movement for population viability, spread, and interspecific interactions.

The specific research topic is flexible but could include developing
theory to understand how migration or dispersal can interact with climate
change, parasites, and infectious diseases. See the lab webpage
(http://umn.edu/home/ashaw) for details on current research projects.

Interested applicants should send (1) a cover letter describing their
research interests, mathematical background, and training, and (2) a CV
(with GPA and GRE scores) to Dr. Allison Shaw (ashaw@umn.edu). Questions
and possible projects can also be discussed over email as well. Students
with prior research experience, and with exposure to mathematical modeling
(through coursework or research) are particularly encouraged.

Formal applications should be submitted to the Ecology, Evolution and
Behavior (EEB) Graduate Program :
https://cbs.umn.edu/academics/departments/eeb/graduate/graduate-admissions
by December 1, 2017. Interested applicants should also consider applying
for a Graduate Research Fellowship from the NSF.

Subject: Postdoc Positions: Theoretical Immunology, Columbia U

Two postdoc positions in theoretical immunology are available immediately
in the Department of Pathology and Cell Biology at Columbia University in
NYC.

The positions are in the following areas:

1. Developing and testing mathematical, statistical and computational
models of lymphocyte population dynamics and fate determination. This
work is performed largely in collaboration with Dr Ben Seddon, an
experimental immunologist at University College London.

2. Investigating the response of HIV- infected children to initiation and
withdrawal of Anti-Retroviral Therapy (ART). Our group, together with that
of Rob de Boer (Utrecht), forms the quantitative immunology arm of the
EPIICAL consortium of virologists, statisticians and clinicians with
expertise in pediatric HIV infection. Drawing on data from multiple
clinical trials involving ART initiation and withdrawal in HIV-infected
children, we will develop statistical and mechanistic models to predict
how an individual will respond to interruption of ART given his/her
baseline immunologic and virological status.

Both positions require strong quantitative skills, and an ability to
program efficiently in R, Python, C++, Matlab, or Mathematica is very
desirable. A familiarity with basic immunology is desirable but not
essential as training will be provided. A commitment to interdisciplinary
science and an enthusiasm and aptitude for communicating with experts
outside your field is essential.

Informal enquiries to andrew.yates@columbia.edu are very welcome.
